Stop booking through third party apps for flights out of smaller airports

I tried saving $30 by booking a round trip from San Antonio through a well known third party app last month. Showed up at the gate 2 hours early like normal, and they told me my ticket wasn't confirmed even though I had a receipt. Had to buy a whole new ticket at the counter for $180 more than the original. Called the app support line and they bounced me around for 45 minutes before saying it was a "glitch." Anyone else run into this issue flying out of mid sized cities?

I read somewhere that third party apps sometimes have trouble with smaller airport systems, which makes sense.
